On Macs, the.DSStore (Desktop Services Store) files are created by the Finder for each folder and contain the metadata associated with each folder-namely, the size and orientation of icons. Don’t you hate it when your file server is filled with .DS_Store files and .TemporaryItems directories? .DS_Store files are hidden files created by Mac OSX in each directory you access with Finder and stores custom attributes of a folder like icon position and background images. Since they’re ‘custom’ and besides that they’re annoying, you don’t want single suctom settings to be applied to a network share. So let’s disable those.
Open up /etc/samba/smb.conf and add the following lines to each share:

You can also add the command above to a cron, to scan (f.e.) on a weekly base for these files.
Next to that, on your mac client, use this command to prevent any future creation of .DS_Store files on network shares:
There are several 'work-arounds'. I have not tried these. Maybe I could be motivated. I have Windows XP in a virtual machine.
1) Tell windows file server not to store the files on the server:
2) Tell Mac client to skip hidden files.
As you would have to disable writing of hidden files on every mac that could connect to your share, a better option would be to stop this at the share and not on the clients.
All you need to do is to edit your share config (for example in Linux in /etc/samba/smb.conf) and add the following option into your share config:
Now no Mac clients can save any files with those patterns to your share.
[ At one time, Apple used the open source version of samba. So, I assume the veto option was present. Not sure what Apple has done in the latest version. ]
Summary of possibilities. At one time, there was a command line to turn off some or all of these hidden files. Didn't work in Mavericks. Don't know if it was restored in Yosemite.

Not sure why these files would interfere with backup. There files like any other hidden file.
